Sonarr V2 when it was moving a file named the file .partial till it was completely moved/ changing size. So I was wondering if rclone had a feature to not move/copy files that are being moved.

Sonarr then goes and looks in that location, so whatever transmission tells sonarr has to exist in the sonarr jail. Try setting the torrent to a paused state when it finished in the download client (deluge or qbittorrent) as opposed to having the download client delete it. Sonarr should then move the file and remove it from the client. Try restarting both containers after changing the settings.
